all my counts refreshed to zero. Does this conflict with the .htaccess file that bulletproof security generates?
please post your site URL. I am not aware if bulletproof plugin block any access to social sharing sites. You can check using http://www.google.com/webmaste.....chsnippets and https://developers.facebook.co.....ools/debug if google and facebook is able to crawl your site. If they are able to crawl then there should be no problem with the count. Second thing the count is linked with the site URL so if you change the permalink structure of your site then definitely the count will change to zero

I also got this counter reset: Like two days after posting an article I got about 7 likes or so, now it shows only 1 like (and it in general doesn't distinguish between Likes and Shares). I haven't changed the article in any way, URL also hasn't changed. (BTW, is it safe to e.g. correct a typo in the article without losing the counts? It should be just about the URL, right?) Where is the count stored? Thanks for any help!
Facebook debug says: "Response Code - 200" and "Admins And App ID Missing"
@Melkor - There is no reason that likes will just disappear. The only technical reason is change of the url. You can change the article's content in any way and in any number of times but not the URL. The only other reason for disappearing likes is the people liking your URL unlikes it.
The Facebook does not display different counts for the like button and the share button. Actually the count is the sum total of both like and share. That is why both like and share counts are equal.
About the "Admin ID and app ID missing" error.. you can simple ignore it. This error does not hamper the functioning of the buttons or like counts. Facebook recommends that you add it but its optional.
