Two things before my problem:
1. great plugin
2. excuse me for my english.
So the problem is that when i press the Facebook Like button, the small window when i can introduce some comment, does not overlap "over" my sidebar.

I do not use cache neither for the plugin nor for the content.
Could you please help me with this?
Its not a plugin issue. Your theme CSS is hiding the comment popup.

Now I know what to change: the z-index of the css.
I've been doing tests changing some z-index for the sidebar but without succesfull.
Is it possible to change the z-index of the facebook pop-up in the custom css of the plugin?
There is no way to change the css of the popup. Here is what you can do. You can increase the bottom padding of the content area. use the following css see if that works
